I've heard it put best by another forum member. Honda put all of the troublemakers on the outside of the transmission. I'd start with inspecting my motor mounts and trans mount. Also, try unplugging the ecu fuse for 30 seconds and then reinstalling the fuse. This worked in my case for rough shifts.
